My thighs feel like I am walking/jogging uphill after only a few minutes on flat ground.
You know, this pain could be caused by the shoes that you're wearing. If you're wearing the wrong shoes, it doesn't just hurt your feet, but your knees, calves and thighs will be in pain too. You need to find out if you overpronate or underpronate (or if you're neutral). Look up pronation on google and then browse Zappos.com. For each New Balance shoe model, the description will mention whether the shoe is designed for overpronators or underpronators. (Or you could shop for your shoes at a full-service running store.)

Also, if you get a pain in your side when you run for more than 10 seconds, search google for 3/2 breathing ratio. It can mean the difference between being able to run 100 yards at a time or a mile at a time. By controlling the number of footstrikes per inhalation and exhalation, you can reduce the shock impact to your diaphram.
