It appears to me that what had to be done was having the cork removed than replaced when he left so that he couldnt be infected again. I dont even think that Jacob needed to die. Only reason smokey wanted to kill Jacob, was for the most part because Jacob wouldnt let him leave.

Ok, here's how i pieced the show together:
Jakob and MIB live on the island for many many years after they both get their powers. They are both still under the "rules" that their mother made for them: they can't hurt each other, and they can't leave the island (or maybe MIB can't leave cause i know Jakob goes all over the place). At some point, the people on the island build a statue that Jakob lives in. Why, i don't know.
Okay, fast foward to the Dharma Initiative. This is some unknown funded scientific group that found the island and started doing experiments on it. Jakob of course wants them to leave the island because he doesn't want them messing with the light, so he has Richard (who has been working for Jakob for over 70 years now) recruit Ben to sabatoge and betray the Dharma Initiative. This works as planned and the experiments on the island stop. Although Richard and the Others still continue to let whoever is funding the Dharma Initiative believe the experiments are still ongoing, hench the airdrops, the others living in the complex and the dude who worked with Desmond in the hatch.
Now the Losties crash on the island after Desmonds near miss of the button pressing (plus somewhere Jakob had some kind pull as well). The others do their homework on the losties and infiltrate them with creepy strangely strong dude. They kidnap Walt because of his powers, they want to see if maybe the powers could be used to stop MIB, turns out no so instead they kidnap Jack and co. so they can get him to fix Ben's bad back. And the losties also use the funding from the Dharma initiative to bring Juliet to the island to figure out why kids can't be born there (the answer is the electromagnetism just messes them up).
Which brings us to the candidates. Apparently, at some point Jakob creates a list of people that are lost souls. People that will always be looking for a purpose in life. He finds them and touches them to make them candidates. It is then up to them to choose to become the next protector. I will assume that as long as Jakob was alive, the list of numbered names in the cave could be infinite (the final six numbers/candidates were apparently so special that they had special powers by themselves) through all time. Herego, when Jakob died without a successor, only the remaining names on the cave were candidates, and no new applicants could be accepted. Also, i'll assume that the same "rules" applied that the mother made and MIB and Jakob could not kill others that "were like them". So no direct killing of candidates. And someone like Eko can be useful to the MIB at one point, but useless the next if he says something to piss him off. And the MIB sometimes kills people that are useless to him if he feels like it.
Ok, time for the time warps. At some point the wheel was installed like MIB wanted. Turning it did indeed move the island through space and time. This is the tool MIB decided to use to kill Jakob. His chance was when Charles Widmore finally came for revenge on Ben for exiling him from the island. After Ben turned the wheel to hide the island from Widmore, MIB put his plan into action. Disguised as Locke, he lied through different eras of time to convince the others that Locke was special and their next leader. Because of the time jumps, the others were fooled (particularly the ageless Richard) after seeing Locke's seeming powers. We'll ignore the obvious paradoxes of the real Locke and MIB Locke being able to accomplish so much trickery through the different time jumps. MIB disguised himself as Christian Shepard and told Locke to bring them all back to the island once he turned the wheel to stop the timejumps. His plan was to kill Jakob and have all the candidates on the island for him to kill. Otherwise maybe he'd have to wait till they all died naturally off the island? We'll ignore that hiccup as well. MIB's plan works, meanwhile Jakob was counterfighting this by getting Charles Widmore on his side and bringing people like Iliana to the island to stop him. They all Epic fail when Ben stabs Jakob after Richard leads MIB to Jakob's foot lair. Richard perhaps was the only one that could let people in to the big foot to see Jakob.
As for Faraday and his mom killing him and the nuclear bomb. The best i can think of is the "incident" was always the Losties setting off the bomb. It didn't destroy anything, it probably just created the hatch that the Dharma Initiative continued to build after all the losties disappeared. Perhaps Faraday's mom thinks the incident is necessary as well, for if the bomb never goes off then the initial digging disturbance that threatened to suck the whole island in (and world as we learned in the finale) would have happened. The bomb pretty much stopped it. So she reluctantly agrees to send her son to his death knowing he eventually saves the island with his plan to detonate a nuclear bomb underground and seal in the penetration to the light.
Okay, so the bomb went off, the Losties are back in real time, and MIBs plan of getting them all back on the island so he can kill them in one big bang after he killed Jakob has worked. At this point Widmore arrives with Desmond (at the behest of Jakob at some point) who he wants to use in case the candidates all die. Desmond is proven to withstand enough electromagnetism to stop MIB. I am unsure if Widmores plan was the same as Jack's eventual plan, i'd like to think Jack was the man and came up with the idea of having Desmond go to the cave to remove the cork and use that time to kill the MIB. Anyways, MIB kills nearly everyone, Jack becomes the chosen one, Desmond uncorks the islands hole, the entire earth nearly sinks into the sea, Kate shoots the MIB, blah blah blah, and we're on to the afterlife. Now.......this was like one final fuck you by the Lost writers. I mean, there weren't enough holes in the real life story, they had to make some kind of afterlife scenario in the final season that is also plum full of them. Best i can make of it is that once you die, you ascend into the light. Our Losties and others and anyone else involved in the making of this show decided to create another world for themselves where they were somewhat happier, but not really, and the big bad island was under the sea where it could never affect them. They were still lost, however, as Jakob would put it. And it wasn't until Desmonds crossing over that they were able to all be enlightened with what really happened to them in the real world. And since their time on the island and the people they met there were apparently the most important parts of their lives. They decided to all cross over to the light together now that they knew they were actually dead. For some reason this alternate world still had other people from the show that were dead but not aware of it, and even some people that were never alive to begin with (Jacks son). Thats the best i can come up with without going back and watching another episode of this damned show.
